Reptile incubator question plz read!?

So i have a styrofoam box and a shoe box container is in it. should i take off the shoe box lid or leave it on once i place it in my homemade incubator???? Ive read i should put holes in the shoe box where the eggs are going to be but does it work both ways if i were to take off the lid, will this still work?
